The old fashioned way... print the pdf off and hand back the pdf with
the mark-ups.  I think people are a little over-zealous about what
should and should not be printed...  All of your intermediate
documents? Those probably don't need to ever be printed.  A final
submission?  This should definitely be printed and handed in (unless
it is an online course, in which case it could be handed in [as a pdf]
then printed.)

In this case, shouldn't you be receiving the document back with the
prof's notes?
