You are using nautilus, that is the first problem.
Basically Nautilus has the same permissions as your user, and things may
not be (/etc/ should _not_ be) readable by all users.

Also, in Debian (or it variants such as Kubuntu, Xandros, etc), Apache
runs as the user www-root, so make sure you do not lock out Apache
(usually I use chown myuser:www-data XXXX file-name to keep the group as
www-data. which should have read permissions)

The command line is your friend here.  As root do an ls -la /var/www
